Given the nature of the hovercraft a direct lightning strike (which they showed) on the cuplinks (or whatever they are) that would likely fry on it, and considering that those ships were intended for dubterranian use only they probably did not anticipate that being a problem

Neo did bring trinity back from the dead within the Matrix by removing the bullet from her at the end of reloaded. In the real world though his psychic/energy powers cannot change a physical reality of metal spikes piercing a human body. She borought him back at the end of the first movie through love and he being the one, and he she at the end of the second through love and he being the one. Both of those deaths occured inside the Matrix though and not in the real world where they both died at the end of Revolutions

Perhaps there was extreme adrenaline rush that calmed her enough to keep her somewhat lucid. However, given that this is a movie and death speeches are very common it is a slight break from reality, but then again it is a movie and not real life.
