I hate to repeat a slighly freeperish argument, but their is no "separation" clause. It's says Congress shall make no law respecting an establishment of religion, or prohibiting the free exercise thereof. I guess an argument can be made that paying a chaplain is "respecting an establishment of religion" but if that was our worst Constitutional crisis, we would be in really good shape.
I would prefer Congress not have a chaplain and not participate in any religious rituals, like prayer. After we defeat Bush, get a Democratic House and Senate, pay off the debt, and get our soldiers our of Iraq, then we can spend time on this "pressing issue".
