I don't watch the series ordinarily, but did watch the last hour of the finale last night:)

Now that be a twist. Merry and Pippin reunited. I loved Pip and especially Aragorn.

You see they could be coming to rescue Charlie who is really Merry reincarnated and save him from the temptation of taking those bad drugs.

The whole place is an abandoned military facility.

The island is infested with microscopic flying military nanobots (the cloud they saw). They survivors are alive because some of the nanobots repaired their broken bodies after the crash, but the nanobots were unable to take them all over (because that's what the nanobots do, they take over peoples bodies). The "Others" are actually people who were taken over by the nanobots, and are primarily soldiers who once worked on the base but are now slaves of the machine. At the bottom of the ladder is the computer that controls them all, and enough nanobots to take over the rest of the planet.

That's my theory anyway :D
