Is the documentary the one narrated by James Earl Jones? That one was packaged with the original director's cut on VHS 10 years or so ago(well, packaged as a special edition, or you could just buy the VHS D.C.). I think it was called "JFK A Question of Conspiracy".
I picked up The Oliver Stone collection on DVD a year or so ago. It's got all his post Platoon movies, most of them in very cool editions, with lots of bonus footage, and a 2nd DVD on I think 6 of them. I'm wondering if the new "special edition" version is different from this version in any way other than the documentary.
Anyway, JFK is my favorite film of all time, but I've bought it now 6 times (Original VHS (I think), Director's Cut VHS, Laser Disc, original DVD release (received before I had a DVD player), double-layer Director's Cut DVD, and in the Oliver Stone Collection). I'm not sure I want to buy it yet again...
