Favorite obscure joke in a video game?
I just discovered mine...in the third episode of Strong Bad's Cool Game For Attractive People, there's a Wesley Willis reference.

2. In Pokemon Diamond/Pearl there's a reference to Zack Parson's book 'My Tank is Fight'
It wasn't hilarious, per se, but it was pleasantly surprising. Talk about obscure. There's also a reference to the infamous engrish from the old NES game Pro Wrestling 'A Winner is You'
Story wise, Pokemon Diamond/Pearl is better than you'd think. The bad guy is legitimately menacing, but sympathetic.

also used the planet Saturn for its loading icon, let that spin around a few times. And recommended eye protection for those leaving the vault.

Of coarse I don't believe in that stuff.

Bubs' farewell line to Strong Bad, "Rock over London! Rock on Chicago", is a reference to schitzophrenic songwriter Wesley Willis, who would often use the lines in his songs.
