Edna in casual clothing The FBI was ruled by J. Edgar Hoover for a long time. Edna was anything but a saint, and he was clearly been pressured to cover up lots of things like JFK, mafia, etc. Because he was corruptable, he made sure that he in turn could corrupt everybody else, so he kept files on everybody of any importance. Hoover never liked the CIA because they were clearly involved in domestic affairs and that was the role of his agency.
Hoover plays a very strange role in JFK, and it took me a while to understand it, but it was Alex Jones's JFK II which made it clear. The morning of November 23, 1963, you'll see that Hoover has severe doubts about Oswald being the culprit and more or less calls what later became the official investigation an incredibly unlikely scenario (

Then he sends somebody to talk with George H.W. Bush on the same day, November 23, 1963 (so Edgar quickly figured out what group/person could have been behind it) and as a result he writes a memo on November 29, 1963 and the subject of the memo is:
ASSASSINATION OF JOHN F. KENNEDY, NOVEMBER 22, 1963If you read it, it is a memo saying: "Okay you (CIA and DIA) might have gotten away with JFK, but if you think that you can use it against Cuba also then the FBI (and the State Department) will take action against you. And he adds a carbon copy to the Naval Intelligence as well, because Oswald was probably Naval Intelligence.
Another weird thing is that the memo has never been classified which doesn't make sense considering its content, so it could have been intended to use against the CIA/DIA.
So on May 2, 1972 J. Edgar Hoover finally retires and the CIA think that now is their opportunity because Clyde destroys all the files which J. Edgar Hoover had.
