The downside to Kelly going to NBC is Chuck Todd or Rachel Maddow will probably get squeezed

And I have a feeling it won't be Todd. MSNBC used Todd and Maddow for debates in 2016. There is no way Kelly will be off the stage. So either MSNBC puts all three on or somebody gets cut. Todd is the host of Meet the Press. I don't think it will be him.
