Decided to give a check, instead of using the bridal registry.
But, how do I assign the payee? I don't know if they will have a joint checking account so would rather not put both their names.
But if I put only "my side" name, will this be offensive?

I am assuming you will be enclosing it a card. So in the card write something like Congratulations. I'm sure you and (name of other person) will find a good use for this as you begin your life together.
